Martha complained of headaches as well back when she was pregnant in S2. And even those of us who prefer to think it was with a Mionel baby have to recall that, textually, Clark's Kryptonian spaceship was "responsible" for that pregnancy. So one could deduce that Kryptonian pregnancies cause headaches and that Clark MIGHT be responsible. Makes as much sense as anything else on this show!
